It depends on if you've gone to Mt. Pyre yet. If not, head there (you get there from route 121 to 122, then surf to the entrance.) make your way to the top and let the cutscene play out. Then go to Slateport city and help out the museum. From there, Team Aqua's base in the east of Lilycove is no longer blocked by Wailmer, so you can get inside.
