After repairing the cause of the code, you can clear it with a scan tool.
It won't run as they are not compatible, you will have to drain the gas tank & clear the lines.
A scan tool is required to clear the check engine light. If the failure is not repaired, the light will return.
Since 2007 most diesel pumped at any station in the USA or Canada is ULSD, regardless if it's on-road (clear) diesel, or off-road (dyed) diesel. The only difference is the fuel is that by using it as off road the taxes are not the same and it is cheaper. Dyed diesel will not affect your engine.
Clear water will "cavitate" (allow bubbles) causing pitting and eventually resulting in pin holes in cylinder liners.
Ordinary clear diesel, whatever they sell at the pumps.
It is usually pretty clear with a slight yellow or brown tinge, depending on its sulphur content. Modern Ultra Low Sulfur Diesel can be almost completely clear. Bio Diesel seems to have a more yellow tinge to it. Off road diesel will be red.

To clear out system
You need to be more clear as to which "fuel pump" your wanting to know about. The Fuel Injection Pump, or the Fuel Lift Pump ??!!??!!

I buy off-road diesel for my tractors. I use 2 gallon clear plastic containers to haul it with som I can easily carry it by hand and dump it in my tanks. One day I got about 30 gallons and the clear containers got left out in the sun for about 4 days and when I went to get them later all of them were perfectly clear! I'm not sure but I guess the dye can be "sun bleached" out of the diesel. I have done it once since and it did the samething- turned clear just by sitting in the sun.
