Stay put: You could use this on the phone 'stay put and il get back to you' Obviously they are allowed to move, but it shows them that you are trying to find an answer for something.

Stay still: Would normally mean physically. You could be talking to your dog 'stay still' which would mean it wasnt allowed to move.
