Please note that this answer has recently changed.

Up until June 2011, the answer was the Republic of Sudan; however, South Sudan declared independence (from the Northern portion) in June 2011.

As they are now separate countries, the title of largest country in Africa now falls to:

Algeria with 2,381, 740 km2, followed by the

Democratic Republic of the Congo at 2,344,858 km2

Previously the Republic of Sudan (north and south combined) was the largest country in Africa, it covered an area of 2,505,813 sq km, (967,495 sq mi).
