The actual decapitation of Khartoum, Jack woltz's prized horse, is not shown in the movie.

It can be assumed that Tom Hagen - Don Vito Corleone's adoptive son, who was sent to convince Jack woltz to cast Johnny Fontane in his desired movie role - was complicit in the act. He would either have ordered it done, or he would have carried out the job himself (presumably with some help, as beheading a horse can't have been particularly easy).

Woltz agrees to cast Fontane as a result. It seems he was made an offer he couldn't refuse.

It's possible that the person who beheaded the horse was Luca Brasi, who was "the big guy" at Connie's wedding who kept rehearsing what he would say to the Godfather, Vito and was greatly honored, being only a bodyguard. [Perhaps he used a garotte, which was the instrument used for his own murder.]

He was also the accomplice that held the gun to the head of a band leader [thought to be a Tommy Dorsey character] when the Godfather gave him "an offer he couldn't refuse" to free Fontaine from his contract.
