Any buttons that are sewn onto the bottom of a dress shirt, are there in case any of the primary buttons get lost for various reasons. They're spares. There is no standard for how many spares are given, but there should be at least one for each button on the shirt. You're referring to one of the smaller ones and correctly noting that the collar isn't button down, so you believe there is no need for a small spare. However, if you look at the sleeves, just above the cuff, you'll likely see a small button that's designed to be undone so your arms can fit through the sleeve easier. Then, once it's through, you button that small button to keep your forearm from being exposed. The shirt may not have a button down collar, with small buttons, but the small spare at the bottom of the shirt is there as a backup for the small sleeve buttons.
