Assuming the ducts are properly installed, there are two other reasons I can think of. First: Check that the blower wheel (looks like the turbine on a jet engine) is installed properly. If the "scoops" are facing the wrong way they won't push air through the ducts. Which leads to... Second: Make sure the new motor rotates in the correct direction, meaning towards the duct. In my experience this is the usual culprit.
