On the 5.4L you will find a coil pack on each spark plug. Meaning 8 coil packs for 8 spark plugs.
I'm not a mechanic / technician but on the 1999 Ford Expedition I believe the 4.6 liter was still using the EDIS ( Electronic Distributorless Ignition System ) which uses ( 2 ) coil packs with spark plug wires , where the 5.4 liter has always used the Coil On Plug ( C.O.P. ) ignition system with ( 8 ) individual coils
I have a 1999 Ford Expedition Eddie Bauer with a 5.4 Liter V-8 Engine and there's a coil pack for each spark plug (4 on each side of the top of the engine). They are black and round and about an inch in diameter. You will have to remove the screws and the electrical connectors for each one and gently pull up on coil pack to remove it to access the spark plug.
On a 1999 Ford Expedition , 4.6 liter V8 engine : It has the Electronic Distributorless Ignition System ( EDIS ) and uses ( 2 coil packs that each have 4 towers for the spark plug wires ) I believe the coil packs are mounted on the FRONT of the engine on each side of the " V "

DEPENDS ON THE YEAR AND MOTOR,DO YOU HAVE SPARK PLUG WIRES?IF NOT,THEN YOU HAVE A SEPERATE COIL FOR EACH SPARK PLUG THAT SITS ON THE TOPS OF THE PLUGS,IF YOU DO HAVE SPARK PLUG WIRES THEN JUST FOLLOW IT FROM THE SPARK PLUG TO THE COIL!HOPE THAT HELPS
