There were a number of authors whose works Shakespeare used as sources for his plays. His history plays about the history of England as well as those set in ancient England (Cymbeline, King Lear) and also historical Scotland (Macbeth) all drew their plots from Holinshed's Chronicles, a history book. Since this was the source book Shakespeare used the most, you might say it was his favourite.
Most people think that it's "Romeo and Juliet" but they are probably wrong. Some people think it was "The Tempest" because it came toward the end of his career. But whatever you say it is a complete guess because there is absolutely no evidence that Shakespeare liked any of his plays better than any other. For all we know, his favourite play was Cymbeline.
Shakespeare never talked about what his favourite anything was. By allusions in the plays we know that he was familiar with the plays of Marlowe, and he was certainly familiar with the classical plays of Seneca, Plautus and Terence, but that doesn't make them favourites of his.

Since we have no record of Shakespeare's personal thoughts about anything, we don't know what his favourite colour, cheese, day of the week, pastime, pet or anything was. It's just not worth asking about.
Venus and Adonis. It was one of the few things he wrote which was intended for publication. He wrote it and had it published in 1593, when the theatres were closed due to a plague outbreak, in order to make a little cash. It worked. Venus and Adonis became very popular and went through several editions, and made Shakespeare a tidy sum of money.
Since then, it has become less popular.
Most of Shakespeare's work was printed without his permission and he never intended it to be printed. This applies both to the sonnets and the plays. They were printed in book form by other people, usually as part of a collection, sometimes not until after Shakespeare's death. Neither Macbeth nor Julius Caesar were printed at all in Shakespeare's lifetime, and were first printed as part of a collection. Under these circumstances it seems wrong to think of them as "books".
