Naboo (Queen Amidala's planet) was stuck in between a dispute between the Trade Federation (the Viceroy) and the Republic, actually.

Basically, the Trade Federation was rich and powerful enough to buy favorable treatment under the Republic, e.g. it's container ships were actually armed and it built its Droid Army, even though these things were illegal--they simply bribed Republic officials to look the other way.

However, the Senate was becoming concerned about the Trade Federation's power, so it tried to impose taxes on trade routes to outlying star systems, both to weak the Trade Federation and to increase revenue (since the Republic was crumbling from within) and pay for security on trade routes. The Trade Federation blockaded Naboo (an outlying system) to illustrate how important it is to the survival of outlying star systems.

However, behind the scenes, Darth Sidious was playing the Trade Federation--and the entire Naboo blockade was part of Darth Sidious's plan to rise to the chancellorship of the Republic. Because of the blockade, Chancellor Valorum was forced to resign, which allowed Darth Sidious as Senator Palaptine to rise to become Chancellor.

Queen Amidala was simply caught in between all of these things as the head of state of a small outlying planet.
