There is a wide range of views within Protestantism, and the Pilgrims, while Protestant like the ruling party in England, the Pilgrims were very different in their views and practice. They were, for that reason, as much subject to intolerance as the Roman Catholics were.

The pilgrims were separatists who wanted to remain English but wished to be free to practice their religion. They secured a charter to go to Jamestown, their original destination, but were blown off course. After scouting the surrounding area the pilgrims finally settled at Plymouth Plantation.

When you use the word 'flee', if you referring to elected officials that have a warrant for their arrest, under indictment, or are trying to avoid law enforcement for some other reason, then yes it is illegal. If by 'flee' you mean leaving the state for any other reason, then no, they can leave the state or even the country as free citizens.
