Could be fuel or electrical problem. Does the car start and run okay the first time you start it? Does the engine run smoothly under load?

I hope you did not remove a battery post while the engine was running (don't do it)? If so, it may cause damage to your alternator, and it will short out your ignition in the engine (engine stops). If there is no damage, it should work after reconnecting the battery posts. If you didn't do the above situation, I would check for a loose connection on the terminal or a corroded/broken cable. I hope you did not remove a cable from the positive or negative battery posts while the engine was running (don't do it)? As you did not say which vehicle this can only be a general answer Unlikely that a faulty coil would cause an engine to knock. Very possible it would cause bucking, if the coil is failing there would be a lack of spark. This would cause bucking/missfire, which may cause the engine to shake on it's mountings possibly causing a knock from contact with the vehicle frame.

Probably not. A plugged cat would cause a loss of power and the check engine light may come on depending on what year and model vehicle you have.
Did you replace the fuel filter as well? A plugged filter will cause the engine to stall.

Sounds like you've got some bad lifters. The oil is draining out of them when it sits and once you start it, they pick the oil back up and refill.

No, it would cause the engine to run poorly but not to seize. Lack of lubrication or overheating will cause that. Also a broken part, as in a rod, will cause it to seize.

The flaps that direct the air are moved by the engine vacuum, it sounds like you've got a vacuum leak somewhere.
