If you are meaning the magnet train, then you can catch it at any time, providing you have a ticket.
You can get the ticket from the copy cat girl, by giving her her doll.
To do this, talk to her in her home in the same city the Magnet train is in in kanto, it should be a little pink house, she will tell you her doll is missing. She will then send you onto Vermillion city, to find it, it will be in the Pokemon fan club, talk to the guy standing net to the clefairy that is on the table, he will give it to you. Go back to the copycat's house and give it to her, she will tehn give you the ticket.
Once you have the ticket you can go back and forth on the train as you wish :]
