Appomattox saw the surrender the of the Army of Northern Virginia, commanded by Robert E. Lee.
Some people thought he should have surrendered to the commander of the army that defeated him, and that was George Meade.
But the Union General-in-Chief, U.S. Grant, was travelling alongside that army, and it seemed appropriate that Lee, as the Confederate General-in-Chief, should surrender to his opposite number.
At that rate, Lee should have ordered Joe Johnston and all other Confederate commanders to lay down their arms. But he did not do that.

Robert E. Lee was not defeated anywhere. When he saw that the south would be not able to win, he surrendered to Grant at Appomattox Courthouse, Virginia.

He defeated Lee at Gettysburg and, later, Grant used him to keep the pressure on Lee until Appomattox.
The Confederacy, or South, officially surrendered in 1865, so yes, they were really defeated. Racism, however, was not.
