At this point it is almost impossible to find Freon 12 and if you CAN find it you will pay almost as much as the entire car is worth just to recharge the AC. Retrofitting is a good option at this point. Most AC technicians will try to convince you that it is a difficult and expensive process to convert your AC to 134A, but in reality most vehicles have no problem. The only real problem is the oil that is used to lubricate the compressor. Some of the AC oil used with Freon 12 does not work with 134A so the technicians will evacuate and flush your AC lines then add new oil and recharge the system. A GOOD AC technician will be able to help you and will know the difference. If you don't NEED to purge the old oil he will be able to let you know and you can get by with just a little 134A added to the AC and some new fittings.
Remove radiator cap. Push Cougar out of the way. Push a better car under the radiator cap. Install radiator cap.
No, you need to use the grill from a 99-00 cougar if you want to use their headlights. I think there are some issues with the lights not clearing the bumper cover on too. Read through some of the headlight threads on newcougar.org, that should be able to better answer your questions.
Better... at what?
There aren't covers per se, but if yours are cloudy/foggy, you can fix them yourself with an hour of your time and around $20. They will look better, and more importantly, you will see better at night.

Mustang for performance, but only if standard options were chosen. If fully equipped the Cougar had the same engine with the same power output but has a more luxurious interior and longer wheelbase. The exception is 1968, when the cougar could be outfitted with a mercury 428, which featured improved oil and fuel pumps and a less restrictive exhaust, yielding about 20 HP (15 kw) more than the Ford 428 in the Mustang that year. in '69, they both got the improved version. After 1971 it was not comparable to the Mustang, becoming more of a luxury car.

Correction you mean 4.6 Litre V8 Cougar Radiator. I would say YES, because that radiator is made for the large 281 Cubic Inch V8, so if you put it on the V6, it is the same body mounts, and it will possibly give you better cooling, seeing as the V6 engine is smaller! You will have plenty of space to mount it too! Just be sure that when you transfer the radiator, you transfer EVERYTHING! Including Hoses, the reservoir, the radiator itself, and everything attached to it! This will ensure a perfect swap! If you have any more questions, I own a 1995 Mercury Cougar XR-7 4.6 Litre V8 so I know tons!
R-12. Better off doing a retrofit kit than paying for R-12.
It should with minimal problems fit. There were some slight changes to the Duratec engine in the cougar between the '00 and '01 model years, including a better, and easier to replace alternator. but a straight swap shouldn't be too hard. Another thing you can do is a swap from a Ford Contour or Mercury Mystique. or if you want some more power and are willing to go through some trouble to get it working right, the 3.0 liter duratec out of the sable, taurus, and escape vehicles of similar years provides a nearly drop in fit with substantially increased power.

Personally I would saw it off with a hacksaw, then caulk the hole to keep rain out. If there is a better way, I'm sure some vigilant reader will improve my answer. Well that would be the ghetto way..
