You have to go to the far north gate once you enter Lakebed Temple, follow the path and then you'll have to battle some Tektites. Kill them then continue your way on the path/west. You'll soon see some water, dive down and then you'll appear on the other side, open the chest and then go back down underwater, and there's a yellow rupee in the chest, you'll soon see a rock, break it with a water bomb, then go through it.
!!!WATCH OUT!!!
There's two Barinades ready to sting you AS SOON as you get in there! Get past them then get out of the water on the lever in front of you, you'll see a circle, drop down and get the master key! Go back to the Central Room and unlock the door in the middle of the room! You will be battling
TWILIT AQUATIC MORPHEEL!
Notice how similar its name is to Ocarina of Time's Morpha. The strategy for the first part is exactly the same: take out your Clawshot, Z-target (or L-target if you're using Gamecube) its eyeball (it's running inside its tentacles), then draw it out of its tentacle and slash at it until it goes back in and repeat until you enter part 2.
Morpheel will reveal its true form, and you need to swim after it until you can use the clawshot to get onto its back (that's where the eyeball...thing... went. How it can see where it's going, I don't know. The Legend of Zelda has absolutely no sense of Logic whatsoever. It's still a good game though, don't get me wrong.) Once you see Link straddling Morpheel's back, you will hear epic music and now just start swinging the Wiimote like crazy (or for you Gamecube users, press B really quickly) until you get thrown off. Repeat until Morpheel is dead.
During the first part, don't stand too close to Morpheel's mouth. It will grab you with its tentacle and eat you, then spit you out. For the second part, don't swim in front of it's mouth or the same thing will happen.
In the main room, (the third room, where you do a whole lot of swimming if you fall) there are four targets to be hit with your Gale Boomerang. You get this after defeating the baboon, who's the mini-boss. Behind all four of them is a large treasure chest behind a fence. If you use the Gamecube Version, lock onto all the targets, one after the other, in a Z pattern. With the Wii, it's backwards, an S pattern.
http://guides.ign.com/guides/748589/page_31.html the webpage above gives a detailed walkthrough for the second half of the twiligt remple with pictures. ther is a bridge wiv evil bird fings around der is a watafall go in der look up and keep clawshoting up.
If memory serves me correctly, go into the room with the water and giant Spiders with the gale boomerang. There are a few tall pinwheel like objects standing I front of the gate separating you from the key. There is a pattern on the floor telling you in what order to target the pinwheel like towers with your boomerang. I think it takes more than once to do though
Once you have the gale boomerang, in the second room, go west (left) and find the big jeweled chest. once you find it, boomerang the fans in a Z shape. the door will open.
