This is an impossible question to answer as cities are so incredibly different in size and in culture. For example, London would have a larger church attendance than, say, Reykjavik, Iceland, simply because it is much, much bigger. Also, Reykjavik would have a higher church attendance, say, than Baghdad simply because Iceland is a Christian country and Iraq is mainly Islamic.
As to the percentage of population, which is a fairer way of measuring the obvious answer is the Vatican City, Rome, where, of the inhabitants (not tourists there), attendance is virtually 100%, because the vast majority of inhabitants are practicing Roman Catholics.
If you mean which city has the church with the highest congregation, this is certainly Seoul in South Korea. The Yoido Full Gospel Church there has a membership of 830,000 members who meet in a vast hall in several sittings each Sunday. It is the largest Christian congregation in a single church in the world. The pastor there is assisted by 171 associate pastors, and 356 lay pastors because of the huge congregation. The church is still growing exponentially daily.
