The FBI without a doubt. NSA do not leave their computers and work on OCONUS matters. Marshals seek fugitives but mainly stand in court and talk about the latest episode of "man hunters" because only a small number look for fugitives. FBI works gangs, drugs, violent crime (bank robbery; murder for hire; fugitives; kidnaping; etc), plus is responsible for counter terrorism, domestic terrorism, public corruption, and much much more despite what "haters" (people that did not get in FBI) say, no other agency in the US compares to the FBI and their jurisdiction.

The NSA and FBI can pull the "Federal" jurisdiction card in some cases and take control of an alleged criminal. Technically the CIA has no jurisdiction inside the US.

There are a couple of parts of the government that has secret agents. The CIA, FBI, and NSA could all have secret agents working with them.
Well it depends on what you are intereseted in. The CIA is more convert information and more secretive work. This is wear spies come into play. The FBI is more like a higher police who go into more dangerous situations, they motly catch small bad guys unlike the CIA who capture terrosits and people like that. Personally I prefer the CIA.
