There were several villians in Star Wars Episode II. The main two were Count Dooku/Darth Tyranus and Jango Fett. However, there was also the entire CIS (or Confederacy of Independent Systems) and their droid armies, which was being manipulated by Darth Sidious (AKA Palpatine). There were also minor antagonists such as the Nemodian Trade Federation and its leader Nute Gunray.
There was not one bad guy but 2: Count Dooku and Darth Sidious (Chancellor Palpatine)
I would say Obi-Wan Kenobi, Padme, and the other Jedi. You could argue for Anikan, but he is more of a sympathetic character.
