The Philippines as a country did not exist. The Philippine archipelago was divided into many different tribes.

The island of Cebu was divided into many smaller tribes and each tribe had their own share of land.

During Magellan's arrival to the Philippines he was only a visitor. Magellan landed on the area where Rajah Humabon was the leader. Lapu Lapu was the leader of an area from Mactan Island.

The concept of unification as one country came from the Spaniards. That is why the Philippines is named after King Philip of Spain, it was because of his decision to colonize the Philippine archipelago that the Philippines came to be governed under one state.

That state was the Colony of the Spanish East Indies, it consisted of the Philippines, Guam and the Marianas Islands. The capital was Cebu, then Manila. This was under the Spanish Empire.
