Medusa didn't just 'go out' with Poseidon. They had sex in Athena's temple (which is greatly disrespectful, also considering that Athena is one of the three virgin goddesses). So, she got mad and turned Medusa into a gorgon. That is why Medusa hates Athena.

First of all, Medusa is a gorgon, not a goegon. Medusa wasn't always an ugly monster. In fact, she was one of the most beautiful person in the world. I should probably put the story here, or else my answer won't make sense. The story of Medusa: Medusa used to be a beautiful girl. She was a girlfriend of Poseidon, the God of The Seas. One day, Medusa and Poseidon were making out on the floor of one of Athena's temples. Athena realised what was happening, and got mad. She turned Medusa's lovely curls into writhing little snakes, and put a curse on Medusa: whoever looked at Medusa in the eyes will turn into stone. Therefore, Athena turned Medusa into a Gorgon. The explanation: um...never mess with a goddess??

Athena was the one that cursed Medusa. She caught Medusa, then a beautiful sea nymph, meeting with Poseidon in one of her temples. Athena was so mad that she cursed Medusa with snake hair and eyes that will turn people into stone. This is probably why Athena helped Perseus kill Medusa and then placed Medusa's head on her shield.

A gorgon is a sort of ugly monstr that comes from Hades' Healm of Darkness. The main story told about gorgons is about Medusa who was the most beatuiful gorgon. She was raped in the Temple of Athena by Poseidon. Because Athena had a great rivalry with Poseidon she turned Medusa's hair to snakes and made her face so scary that it would turn anyone who looked at it to stone. Medusa died when she was beheaded by Perceus who slayed her by looking at her through a mirror rather then looking at her directly. Medusa's head was later used as a weapon by Perceus.

because Poseidon raped Medusa in Athena's temple and this angered Athena since it was discrimination to her Temple + Athena was a virgin goddess

No. Athena and Medusa hated each other. Poseidon and Medusa (when she was human) dated and Poseidon took Medusa on a date in Athena's temple which showed serious disrespect to Athena. Since Poseidon was Athena's uncle and he was more powerful than her she couldn't do anything to him accept hold a grudge so she cursed Medusa with such bad looks that whenever someone looked her in the eyes (except gods) they would turn to stone. Then, when Medusa's sisters tried to help her Athena turned them into Gorgons as well.

Athena turned Medusa's hair into snakes because Poseidon slept with Medusa inside Athena's temple.

In the Percy Jackson series, Annabeth is the daughter of the goddess Athena. Athena had caught Medusa and Poseidon together (in a manner of speaking) in her temple, and was furious. As a result, Medusa became a monster with snake hair and the ability to turn people to stone. Hence, in the books, Medusa is angry at Annabeth because Medusa dislikes Annabeth's mother, Athena.

One conflict Poseidon had to deal with was when he brought his girlfriend, Medusa to the temple of Athena. Athena was insulted by the act and turned Medusa's hair into snakes and every man that looked at her would turn into stone.
