Some attacks were mistaken identity.
Some attacks were because the ships were sailing in an Allied Convoy.
Some attacks were because the ships were armed and Germany considered them as auxiliary warships.
Some attacks were because the British were beleived to be flying neutral flags on their ships to trick the U-Boats.
Some attacks were because the neutral was in Allied waters and the U-Boat Captain felt the ship was trading with the allies.
ummm-....
German u-boats attacked the ships by going up to them and shooting cannons at them and then the ships would fall deep under the sea.
To not let them get there destination
Two or more.
The German Navy did use its surface ships, but the U-boats were able to attack without being seen.

U-boats, packs of German U-boats searching for American ships were called wolf packs
German U-Boats attacked and sank ships that were carrying US citizens, which in the process killed US citizens. This did happen during the period of time (1914-1917) during World War One before America had entered the war. Neutral citizens died if there ships were sunk.
I think you mean the U-boats. And they were concerned, if you mean at the beginning of WWI, because the Germans were sinking ships without warning, including passenger ships, namely, the US ship Lusitania. The U-boats were also sinking ships from neutral countries. They made a promise to stop, but continued anyway. This led directly to the US entering WWI.So, to make a long story short, they were sinking innocent ships.
