Originally, Abraham Lincoln expressed caution when asked if abolition would be a goal of any civil war that may arise. His largest reason for this was that, in his mind, the government was prevented from taking such action by the Constitution. This is why, ultimately, the abolition of slavery came about as the result of a constitutional amendment, as opposed to run-of-the-mill legislation.
At the begining, abolition wasn't one of the war-aims.
Later, when the Confederates looked like winning, the British came close to supporting them. To keep the British out of the war, Lincoln planned to issue an Emancipation Proclamation, turning it into a war on slavery.
But he had to wait for a Northern victory, otherwise it would look like a desperate move. In September 1862, the unexpected Northern victory at Antietam gave him his opportunity, and the Proclamation was issued immediately after that battle.
Because the states at the border of the Union and the Confederacy still had a little slavery in them, even if it was not as much as further south. Lincoln didn't want to upset the border states and make them go to the Confederacy, as they had important strategical positions that could potentially turn the tide of the war.
Lincoln was so hesitant to ban slavery during the war because he was afraid that the middle, or border states in this case, would leave the Union and side with the Confederacy; the capital of Washington D.C. was in Maryland, which was a border state, and that would have caused the South to win the Civil War.
