During Jefferson's time, all colleges were affiliated with one religious sect or another. Thomas Jefferson wanted to establish a university that was truly secular. Instead of building a church in the middle of campus, Jefferson built a library instead, which was unheard of during that period.
Furthermore, the only 3 areas you could major in during that time were Religion, Medicine or Law. Jefferson wanted to create a school with an elective system (which is now common in all colleges) where you could study Biology, Astronomy, and Architecture amongst other fields.

Jefferson was a scholar and Renaissance man. In his house he had a library and museum and he catalogued all the plants in Virginia. It was a natural thing for him to support education and to start a university.
