Harry and Hermione were too close of best friends to be together. They need each other as friends. For example: The Half Blood Prince. When Ron and Ginny were with someone else they needed a friend(just a friend) to help each other through it.

J. K. Rowling had originally intended for Harry to be with Ginny and Ron to be Hermione, and she still stands by her choice. She has also mentioned though that there are a few moments when Harry and Hermione are alone and do seem to be going somewhere intimate, and that it could have gone that way if not for her choices.

The only time Harry & Hermione kiss is when the horcrux is opened but this is not the real Harry and Hermione.
