Why is karate so important in Japanese culture?

It really isn't. More people play baseball or follow sumo wrestling than participate in karate.
Karate came to Japan proper from Okinawa, a group of islands that are now a part of Japan. In Japan, martial arts have grown out of the samurai tradition, which was outlawed at one point. The sense of discipline and tradition of the martial arts has carried through in the more modern martial arts.
