The only thing that makes sense here is that the water got into the air intake system, however unlikely because of your filter, if the filter got pushed off or is bad, then if water got into the engine, it could have caused a misfire. All in all there is nothing you can do about it now, check your air filter and repace it if you haven't in the last year.
