Dogs can get stressed out if their is too much commotion or if the puppies are ill. Likely, you are handling the puppies too often or their is too much noice. Try moving the puppies to a darker and quieter location and feed the mother next to the puppies. She may take them back

It's possible the puppies are getting old enough to be weaned. Often she will decide this on her own when she has had enough. If they are eliminating on their own it is not a problem. If they are not you will need to simulate the mother dog's cleaning using warm cotton balls; otherwise the puppies can become constipated.

After about 6-7 weeks the puppy's teeth will begin to develop. This means that nursing them will become painful for the mother, and will cause her to begin naturally weaning them from milk. At this point, you'll want to start feeding the puppies a gruel mixture, which is simply a mixture of crushed puppy kibble with a bit of warm milk to soften it.

Eventually you should be able to lessen the amount of milk you mix with the kibble, making it possible for the puppies to eat fully solid food.

Actually what appears to be a mother cleaning her puppies is mostly a mother licking her puppies on the stomach and genital region. This is the only way a newborn puppies digestion is stimulated for it to urinate and defecate. If she did not do this, the puppies could not digest milk and go to the bathroom on their own. What appears to be her stopping cleaning them is probably that they are getting old enough to digest and go to the bathroom on their own.
