perhaps you connected your spark plug wires incorrectly check your firing order if you crossed a couple of spark wires the engine may still run but very roughly also you may have spark plug wires that are not fully connected to the plug are you reusing the old plug wires may be time for a new set check connectors for corrosion recomend using high quality spark plug wires

I just spoke with a Parts person at a local Toyota dealer. He told me that the 2004 Toyota Matrix requires Iridium spark plugs, which retails for about $12 at the dealership, and it should not need to be changed until 120,000 miles.
When my 2002 SC2 sputters, stalls, "Service Engine" light comes on, I dump a can of injector cleaner in the tank and it runs fine and the light goes out. Can't say for sure that's your problem, but it is a small enough investment to try it out. Good Luck.

The original equipment spark plugs for the 2000 Toyota echo were indeed iridium, and they do not need to be changed for 100,000+ miles. I definitely recommend using iridium plugs when you must replace the OEM plugs. You should be able to check with the maintenance manual that came with your car for more info. But no cars REQUIRE iridium plugs. In fact, none of the Toyota Echos after 2000 came with those amazing iridium plugs that the 2000 model had from the factory. Also note that you may not even be able to buy those plugs at all anymore, from what I understand they had a special extra wide gap. The replacement plugs may have a smaller gap, and even if iridium, they may not be intended to last for 100,000+ miles. Most Echo owners consider the Denso (Part #SK16R11) or NGK (Part #IFR5T11) Iridium plugs to be the best replacement for this vehicle and they can both last for 100,000+ miles like the original equipment plugs.

On all of these engines the water pump is driven by the cam belt. Replace the water pump at the same time you replace the cam belt unless you have done so within the last 50,000 miles. You have 90,000 since the last service. So if you have a V6 you are long overdue and on the 4 cylinders, change the belt in 10,000 miles.
