A flashing check engine light is an indicator of a serious misfire (usually more than one cylinder or consistent misfiring of a single cylinder). Have your OBDII codes read at auto zone or the like. They can tell you atleast what cylinders etc. are misfiring. This indicates a serious problem with the emissions system. The owners manual states that if the check engine light is flashing, do not drive the car!

The engine has to be designed to do that , in order to run properly / smoothly etc. Honda has a V6 engine that has a system of " cylinder de-activation " which allows the engine to run on 4 cylinders or 3 cylinders at times when the vehicle is just cruising and not requiring as much power for acceleration., but that was designed to do it.
It will bolt right into the engine bay without a problem.
