If you do not yet have the digging kit, go to Eterna City and go into the house next to the poke-center and he willl give you a digging kit.
Go underground and search the shiny areas on your radar and by tapping on the touch screen, and eventually you should find a skull fossil :)
Warning: You can only find the skull fossil in Pokemon Diamond. In Pokemon Pearl you only find armor fossil
