After you defeat the Elite Four, you'll see a report on TV of a mysterious Pokemon roaming the region. After that, you'll randomly run into Latias. Once you encounter it, you can find it by using the "AREA" feature on your PokeDex. Be sure not to use fly in order to get to it, or else it will immediately move.
