It's often easier to get a home run when the wind is one your side. Wait until the wind arrow to point upwards, not down or to the side too much. Below the arrow is a miles per hour reading- wait till this is over about 10mph and then click on the ball beside your batsman, but hold it down. There is a power bar at the bottom of the screen and a green bar will go up and down periodically. There are two sections to the power bar- the bottom one, and the small top one, and there is a tiny space between the two sections with arrows pointing at it. Keep holding your mouse down until the bar reaches this space and then release. You'll have an awesome home run!
Note- The power bar moves really fast- it takes some practice and an awful lot of precision to get it completely right. Don't get frustrated if you don't get it first time- keep trying!
PS: All this sounds really complicated, long and stupid for one silly home run. Well, it isn't once you know what I'm talking about and besides, I always like to give a completely satisfying and full answer so people know what to do. Sorry if it takes up an extra couple of lines for that extra bit of quality. :)
