It usually indicates that a compound contains a negative ion that includes oxygen. A compound with an -ate ending has more oxygen atoms than a similar compound with an -ite ending. A couple examples:

Potassium nitrate: KNO3

Potassium nitrite: KNO2

Sodium sulfate: Na2SO4

Sodium sulfite: Na2SO3

The -ate and -ite suffix refers to the number of OXYGEN atoms. For example, nitrate is NO3- and nitrite is NO2-. Ite has 1 less O than -ate.
