yes. They normally don't, because it was found they were damaging it. But they do fly through it when flying between continents (Moscow to New York, for example). The ozone layer dips pretty low over the poles.

The Concorde did, and we grounded it.

Rocket planes did, but we don't use those much any more.

They are working on scramjets and such, that will be the next challenge to the ozone layer. Launches may have to occur at night time, so diffusion will fill in the rip that will be formed...
