No, it will not you have 1 chance.
don't listen to him... he is there again because I fainted him the first and then when I was looking for price to get his number for a rematch I saw the red gyarados again. Then again the next day. I don't know if there is a pattern but he does come back

∙ 11y agoIf you accidentally fainted it, it will appear in the Lake of Rage after you defeat the Elite Four. If you caught it then no, it will not appear again.
