You can catch Dialga, Palkia or Giratina in HeartGold or SoulSilver after getting an event Areceus and going to a place called the Sinjoh Ruins which is a place outside of the Johto region. You can catch Ho-oh, Lugia and Kyogre in HeartGold while SoulSilver gets Lugia, Ho-Oh and Groudon.
If you trade for Groudon then you unlock the special Rayquaza event as long as you have the HeartGold-caught Kyogre and the SoulSilver-caught Groudon together in your party.

Unfortunately none of these pokemon can be encountered in Heartgold or Soulsilver.
However ;D
To anyone who is lucky enough to own an arceus (I envy you!)
Go to the ruins of alph and go inside the main hall. You will see the Sinnoh region champion, Cynthia, and she will give you a chat. After a while you will be given a choice of 3 level 1 pokemon-Dialga, Palkia and Giratina all holding their respective orbs.
Since I don't own an arceus I have never seen this event. However, this can be watched on YouTube, and look at serebii.net heartgold and soulsilver for more info.
