For armor and other worn items (rings, necklaces, amulets, clothing), only a single magical effect can be selected.
For weapons, multiple enchantments can be selected. In this respect, Sigil Stones are less effective at enchanting weapons.
There are two ways to get your weapon enchanted or "special." The sigil stones you get from closing oblivion gates have two enchantments on them: an offesive one for your weapon or a defensive one for your armor. If you are the Arch-Mage, then you can use the Altar of Enchanting to enchant your weapon, provided you have a filled soul gem available.

Yes, you need to unlock the final enchanting perk at skill level 100. Then when you enchant an item, you can put two enchantments on it. Note that you cannot add an enchantment to an already enchanted item, it won't let you add a second to an enchanted item you find for example. It only lets you add two, at the same time, to an unenchanted item.
