Some were and some were put into huge trenches with lime poured over them and then buried. The lime killed any diseases that the bodies may have been carrying and lowered the odor.

Actually-

the bodies that were buried would have to be dug up by the remaining Jews and thrown into deep ditches . the bodies were then burnt includuing the little girl in red.

Yes, in large ovens called crematoria and in mass graves filled with an accelerant of some sort (usually gasoline). They did this to destroy evidence of the Holocaust.
