There is an excellent tutorial about how to create a back up shell script for your Godaddy account. Simply use the script, upload it to your site and access your CRON manager in the Godaddy Hosting Control Panel.
From there, you can tell it at what frequency to back up, at what time and so on. The script is tested and proven to work with Godaddy's CRON manager.
