As he throws his head back to breath fire at Luigi, release your hold on the bomb so that it shoots directly into Bowser, blowing his head off and revealing your true enemy, King Boo. As with all ghosts, King Boo is vulnerable to your vacuum so proceed to suck away at his life. After a while, King Boo will return to the safety of his Bowser Suit. As before, Bowser will start by breathing fire at you, throwing bombs at you, charging towards you, and so on. Repeatably use the bombs to make King Boo reveal himself. At one point, King Boo will screw his Bowser head on backwards, so he'll stampede about the arena confused. Avoid his rush until he screws his head on the correct way, and the same attack pattern will happen. Continue to suck at King Boo with your vacuum and get his stamina down to 0 to win the fight.
