Yes, on update user files are not effected (mostly). Applications (~/Applications or /Applications) files and user files (~/Library/Application Support) are kept in different locations. Most of the times only application files are updated and only developer decides what should happen with user files. If older user files are not compatible anymore and new version of application can't convert your user files to newer version, configuration files of that application will be damaged and removed. Application will start as first time and reconfiguring will be needed (if required at all). For instance Skype requires login information. Other files not related with application is touched.
The best thing is to not think of files being in an application. Really the files are just on your drive regardless of what applications you have installed. It is wise to think of each file as being in a particular format and usually each application has its own prefered format for storing a particular type of data. When you export data in an application usually what you doing is creating a new file in a different format than the original. So, exporting should not typically affect the original file. One thing to watch out for that is that if you export data to a new file and continue to make changes those changes may end up in the exported file, not the original. In other words, sometimes the act of exporting data will result is the original file being closed and the exported file being the one that is open.
