To get Rayquaza, you have to take the Jade Orb to the same cave you obtained Kyogre or Groudon within. However, to get the Jade Orb, you need to have both Kyogre & Groudon. This includes the one you captured in your game and one you obtained in a trade, but captured within the Heart Gold or Soul Silver game only. Once you have these two Pokémon, go to Professor Oak and show them to him. He will give you the Jade Orb. With it, just go to the Embedded Tower and Rayquaza will appear
To get rayquaza you first have to get Kyogre by beating the game and talking to Mr Pokemon. He will give you a stone or orb, whatever it is. From there you will have to go to a cave somewhere by the safari zone. YOU HAVE TO CATCH HIM TO GET RAYQUAZA! So yeah, I suggest you save before you battle him unless you have a master ball. After you catch kyogre I think you show Mr Pokemon that you caught him. Then you have to get Groudon..... you can't catch him in the game so you'll have to get soul silver, trade over wi-fi or with friends to get him. And if you get you go back to the same cave and I think you bring kyogre and groudon and the orbs, then you should see rayquaza.
