There are Water Stone items in the game, you'll find them... Or you can also search for Blue Stones and trade it to the Hunter near Mossdeep City...

Blue Shard = Water Stone
Green Shard = Leaf Stone
A Water Stone is an evolutionary stone in the Pokemon games. In Pokemon Emerald, it can only be obtained by trading Blue Shards with the shard Hunter on Route 124. Blue Shards can be found while Diving underwater.
Use Dive in deep water around Mossdeep city and Sootopolis.
