You can get one in mt. moon, one in two island after rescuing Lostelle, and one in the rocket hideout (in Celadon City under the casino). I don't know any other ways, but that is how i got a Nidoqueen and Nidoking.

There are five stone in total.
1.Mt. Moon (First floor, upper left corner.)2.Mt. Moon (Yes, there is another one at the end. Between place where you fight one member of Team Rocket and Super Nerd -where you have to chose one of two fossils- There is a rock in bottem right corner)3.Team Rocket Base (Basement)4.Mansion on Cinnibar Island (Go left and up, where is group of rocks. Check rocks. I think third from the bottom contains moon stone, but you must check it yourself ;P)5. Two Island (After you rescue Lostelle from Hypno, and talk to her father, he will give you moon stone)
AND another one from Clefairy, but I think you have 1% chance to get it.
6. From Clefairy (5% chance wild Pokemon will hold it)

No ther are no dark Pokemon at all
If you trade Pokemon between leafgreen and ruby ruby will have your leafgreen Pokemon and leafgreen will have the ruby Pokemon both in the party they will not be sent to the PC unless you personally walk to the PC and do so.
either you hack it or you unlock all of the areas and find every single Pokemon
There are 2 moonstones that are findable in LeafGreen. One is found in Mt. Moon, while the other is found in the Rocket hideout. Additional moon stones can be found on wild clefairy.
Clefairy does not evolve through levelling up, you must obtain a moonstone and use it on it. (There are three moonstones in the game)
