To acquire the flute you must talk with the transformed Flute Boy in the Haunted Grove in the Dark World and he will give you the Shovel. He tells you his flute is buried in the Haunted Grove in the Light World, dig it up and take it back to him. He tells you to take it to his father in Kakariko Village after playing it one final time for him. His father then let's you keep the flute.

Go to the Dark World where the flute boy usually is. Talk to the guy on the stump and he will give you a shovel. Return to the light world and dig in an area with white flowers. You should find the flute.

Go to the place where the flute playing boy would be but in the dark world. talk to the thing on the stump. he will give you A SHOVEL. teleport to the light world. dig around the northwest area of where you are now.

In the light world, you'll find a grove of trees where a boy is playing an ocarina for some animals. Then he vanishes. It's in the bottom left quadrant of the map. Return here in the dark world and talk to his ethereal transformation on the same stump. He'll give you a shovel and ask you to find his ocarina. Use your mirror to return to the light world, and then dig up the flowers just a few steps northwest from the stump and it's yours.
