In Lake Hylia, young Link meets two scarecrows named Bonuroo and Pierre. Play any song of your choosing to Bonuroo and it will become the scarecrow's song. This melody can be changed at any time. But you must remember the song when you meet him again as adult Link. Pierre will listen to any song, but is not necessary yet. When Link grows up, seven years pass and Bonuroo is the only one left at Hylia Lake. If he hears the song, he will dance and say that when you play the song, and Pierre is around, he will have Pierre help you.
As an adult, Link must go to the windmill tower in Kakariko village and speak to the angered man. He tells Link of a trouble-making child ruining the windmill 7 years ago and teaches you the Song Of Storms. It must be done in the Lens Of Truth side-quest
It is not Saria's song, as the previous person said. As Kid Link, you make up your own 8 note song for one of the scarecrows. He will remember it and when you come back as adult Link and play it for him, he will remember and in certain areas, indicated by Navi, if the song is played, the other Scarecrow will appear as a hookshot target for otherwise unreachable places(:

As a child, go up to a scarecrow in Lake Hylia and take out your Ocarina. The song is made by yourself, unlike the other songs which have pre-determined notes.
The song of storms goes like this: A, down, up, A, down, up. This song allows you to bring rain in.
In Ocarina of Time, go to the windmill in Kakariko Village. Pull out the ocarina in front of the man. He will say that the ocarina reminds him of a kid(you) who played a song and ruined the windmill. He will then teach you the strange song. When you play it, it will say you learned the song of storms and then the windmill will speed up and the guy will know you are the kid with the ocarina.
You play him the Song of Storms.
If it's the man in the windmill, play the Song of Storms.
From what I remember from playing TLOZ Ocarina of Time, you have to play some song on your Ocarina, I think the Song of Storms, in Kakariko Village. Then I think the windmill spins and the well drains...

You need to be a child, but first you need to draw the water out of the well by playing the song of storms in the windmill. To learn the song, go into the windmill as an adult and talk to the music box guy, then pull out your ocarina.
