In the sequencer, whatever instrument is heard can be switched on and off by clicking on the little green light on the far left of each channel. You can also right-click on this light and select mute or solo in the context menu. Alternatively, you can do the same with the effects rack, but it will toggle a mute for all sounds that use the same effect channel.
I'm not sure what you mean by "incoming audio". Is it connected to an external source that plays outside of the FL Studio control? Best to just switch to it and stop or pause it by its own means. I think that the above paragraph is what you meant, but there it is.
