to get to the desert you must free 5 or 6 men in gerudo fortress.when you try to free one of the prisoners one of the gerudo girls will attack you.make sure you don't get hit to much or you will be in the big jail.if you do get captured use ur long shot at the wooden roof.once you defeat the gerudo girl and free the last man the gerudo will come and give you a piece of paper.that paper will allow you to go to the desert and you will be part of the gerudo fortress.then go to the gate and climb the latter.there speak to the gerudo girl and she will give you axcese to the desert.but be careful the desert can be dangerus(and if your wondering that why do the gerudo girls lock up only men its beause they hate men so that's why they hate link).
If you are referring to the Gerudo Fortress in Ocarina of Time, you need to explore the maze-like passages of the outside and inside to find and release the four jailed carpenters. NOTE: To escape from the prison you are thrown into when the Gerudo see you, just hookshot out of the window by using the wooden plank.
If, however, you mean the one in Majora's Mask, start by finding the entry point (underwater, where the Zora talking about the Gerudo is), which will take you into an area where there are boats of Gerudo patrolling. Make your way over to the far side of this area where there is a ledge with a Goron Pound switch on it. After activating this, go through the entrance it makes and traverse the various rooms you will encounter. If done correctly, you will find yourself in a courtyard-like area. Climb up the big pole in the centre (you can't miss it) and go through the door. You will overhear a conversation about the seven Zora eggs. Afterwards, shoot the Beehive with an arrow and the Gerudos will flee the room. Exit the room you are in and go to the door directly below you (there are stairs leading up to it I think). Collect the hookshot from the chest and the first Zora egg from the tank. After this, try and find the rest of the Zora eggs in the fortress (there are four including the one you have just collected), and take them back to the Professor guy. If you don;t have enough bottles to collect four zora eggs, you may have to go back and forth a bit. NOTE: Having the Stone Mask will greatly help you navigating around the Gerudo, whom you must avoid.
