Algae can be removed using a solution of bleach which will damage surrounding plants, should it run off. If the flagstone gets sunshine, it can be removed with a 10% vinegar solution, lightly sprayed on algae at first light. May repeat.

There are chemicals (acid based) that you can buy at the pool supply store that will remove a slight film. If your deposits are heavier you will probably need a professional. Some companies still use glass beads to blast the calcium off, others use a newer method ( mineral salts ).
